How do you convert the files so they play? Also need any additional files on the cd that comes with the supercard?

Use Moonshell.  A vastly superior solution.  Google it and see how you do.

Do I have to run it through the supercard program? I downloaded it from the sc website. Yes I do have a ds

Also Do I have to run both the firmware and moonshell through the supercard patcher for them to work? (downloaded both from supercard website)

neither one needs to be run through.
just run the setupfile for moonshell and point it at your card.

edit- I don't think that version of moonshell is the latest. look for the newest version.

and is dsqtool the software I should use to change the format of the movies?

just make sure you have every codec required
just pick your video and convert it
