Are larger capacity CFs generally slower than smaller ones?

I'm new to all this, but from my experience on my N-Gage QD(don't laugh, it's a good phone) game slowdowns can be the result of the capacity (and even brand) of memory card used (annoyingly the N-Gage uses MMCs so I can't double-up). Games severely lag when loaded on my 1Gb card, but run fine on 64mb cards.

Are people having similar experiences with the Supercard and CFs?

The SuperCard copies the ROMs from the CF card into it's own memory, so when you play a game it is not reading data from the CF card itself (except when you use real-time save/load).  Therefore, the CF card's access speed is not an issue as far as slowing games down is concerned.

When I first got my SC, I was using a 128MB CF card while awaiting delivery of my 1GB Kingston card.  I did not even notice any difference in the initial CF--> ROM loading time with the 1GB card, so I don't think you are going to suffer the n-Gage curse :D
