From what I have gathered here and from other places, If I want to run homebrew applications (and theoretically, game dumps) I would need to do the following:

Buy Superpass2 (or equal) and a Supercard (or equal)

Then:

Load new Flashme firmware files on Supercard, boot into DS mode with Superpass2, then short the pins on the back of the DS while updating the DS's firmware from the Supercard.

What I am having trouble with is this:

How do I choose between DS mode and GBA mode after Flashme?

Do I have to be in GBA mode to run GBA programs (or theoretically, game dumps)?

Actually you don't have to load flashme if you don't want to.  It makes things a bit easier, but if you don't mind the Superpass sticking out of your DS all the time you don't have to do flashme.

I have no idea about after flashme, sorry.  I still haven't gotten around to putting it on my DS.

It will auto boot into DS mode, you'll have to hold select to boot into standard GBA mode.

You dont really need to select explicitly gba mode or ds mode once flash me is done.
If a gba cart is in the bottom slot the ds will run it as a gba rom.
If a ds cart is in the ds slot it will run it as ds cart.
And if you have a supercard on the bottom slot it will run whatever ROM image is on it. I believe this is essentially what flashme/passme does, tricks the ds into running ds code from the bottom slot.

But t answer your question explicitly:

I think it depends on the firmware of your supercard.
The old old firmware on my supercard I had to hold down the four face buttons to get it to boot the supercard menu.

Currently if my supercard is plugged in it:
Turning on will go straight to the supercard menu allowing me to boot both GBA and DS roms from there.

Turning on while holding select the regular DS system menu will appear (ie the one that lets you use pictchat.)

Fianlly booting while holding onto start will start the super card as if it were a gba. (bottom screen gets de-activated)

Hope this helps
