As a software programmer, I would suggest they have the save name than the rom.  Ex: Mario64.nds would have a Mario64.sav
If it support more than one save for the same game, I suppose it would be Mario64.sav, Mario64-2.sav...

I cannot tell for sure since I didn't tested it yet, but this is my feeling as a programemr.  Maybe Chek could answer this question if he received is PassKey.
