In short: nothing.

The NDS game cards are built in different sizes, but (128, 512, etc). But if a game have a size between one of those card models, they will add "garbage data" to fill the rest of the card. Trimming remove these datas.

You don't need device-specific software to trim roms, as it's a fairly simple process.  Just find one of any number of trimmers available.  Searching this forum should give you a few hits, as I know both Darkuni and I, along with some other people, have made some trimming scripts or apps of sorts.

Don't forget, the SC software also has a rudimentary trim function, which is the 1 I always use.
If each mistake being made is a new one, then progress is being made.

I've found that if the game boots trimmed, it's pretty safe to assume it will play ok (but that's not always the case).

Worse yet, trimming success appears to vary from program to program.  I know PERSONALLY of at least 4 different trimmers (some GUI, some command line) and they all vary SLIGHTLY in code of how they trim.

Some cards have trimmers they offer online - like R4 has one branded for themselves.  dantheman is right - you don't HAVE to use the one included for your card.  Some are just more "agressive" in trimming than others and you may find a higher success rate with one over another.  Once you find one you like, you'll probably want to stick with it.

That ALL being said, I would keep a CD of CLEAN ROMS as it were - no patching, no trimming - that way you're prepared.  I'd recommend that of ANYONE that is getting roms of their owned collection - especially if your card doesn't support clean roms right now.  Someday, you will likely move to a card that does, and your SC/DSLink/etc patched roms will be worthless to you.

I discussed the concept with the R4 team (I wanted a CLI version of THEIR trimmer for use with my Directory Opus script) and they assure me that they have their OWN front end coming that will handle saves, trimming, all that jazz in a batch type environment so ... time will tell.
