Got all the DS/GBA games I want running fine but one game I want more than anything is Chrono Trigger for the SNES.  Any clue on what the best emulator is for running this game specifically?

Cant remember the name of the emulator but I did try one that converted the game to a .nds file and it played decent but the sound was all screwed up. Just wanted to know if there was something better than that.

Also I am a complete noob on running homebrew....so step by step on how to install it helps too =P

Looking at your sig, you have the equipment necessary to run all three SNES emulators for the DS.  In that case, I'd suggest SnezziDS, since it can run Chrono Trigger the best.  Download v0.28a from http://snezzi.pocketheaven.com and drag-and-drop your SNES file onto snezzi.exe, copying the resulting "Chrono Trigger.smc.nds" file to your Supercard.

In order to save, you'll need to have a .sav file already present that has the exact same name as the .nds rom file, so for instance "Chrono Trigger.smc.sav" - don't forget the ".smc" part of the filename, or simply rename both to whatever you want.  Once you have the appropriate .sav file, boot the game and do whatever you want and then save in-game.  Turn off the DS and quickly turn it back on.  Press Right to enter the Saver tab and navigate to your .sav file and press A.  It should ask you "do you save to SD?" at which point you confirm it.  This method is known as QPC saving (Quick Power Cycle) and it's necessary since SnezziDS only saves to SRAM, which is lost shortly after poweroff, so you let the Supercard handle the task of copying the contents of SRAM to the tangible .sav file on your card.

If it says "do you load to SD?" instead, then you've got the Supercard 1.7 firmware, which broke QPC saving for some users.  To remedy this, simply bootup in GBA mode to use the Saver tab instead of DS mode.

Once in the game, press L+R+Start to access the config menu, where you can set various settings.  Don't worry about the background settings for now, so just change any other settings you want to change and hit Start.  Because the background priorities still need to be set, simply use the L+R+Select+Up button combo a few times until everything looks correct.  You'll probably have to do this often during gameplay.  This is just a limitation of the way the DS emulates the SNES, and there's not too much we can do to fix this.

The other option is SNEmulDS, which is a more refined emulator but unfortunately does not run Chrono Trigger as well as SnezziDS does.
