It you have this option ticked in Supercard prog does it also effect the size of the DS files or just GBA? Also are there any side effects to having this ticked??

It doesn't work for DS games.

There will be no side effects once you get in game, it just takes longer for a compressed game to initially load then an uncompressed rom.
