It's... really not that hard.  

Make a copy of your rom first.  Open IPSWin.  Click the little folder icon under the "file to patch" heading and select the file you wish to have patched, in this case the MKDS rom.  Click the little folder icon under the "IPS Patch file to use" heading and select the IPS patch file you wish to use to patch the game with.  Click "Patch."  Congratulations, you have IPS patched the file.

By the way, this section isn't for general questions.  It's more for how-to guides, not requests for ones.

nds-->through ips win---->comes out as .nds?-----then run through supercard softwere?-----out sav and dsq -----put on card----DoNe???

im not sure if I need to convert the .nds through the supercard software.
or do I start with a .dsq file?  thank U much!!!

Use the clean .nds rom and then patch the output file with the Supercard patcher.
