Is is possible to trim the DSQ file while retaining the SAV file? Like, ill redownload the game, double click and put in new features like TRIM rom, and still use the old SAV data for that game?

The SAV file is just a raw dump of the save data, so it should work for you regardless of what settings you use to patch the file with.  So yes, you should be able to repatch the clean rom and use the same .sav file.  I've observed that the new Pokemon games tend to be very picky about their save files, but nearly all other games will work fine without hassle.
