I have both of them in my DS but it boots up the SCLite on startup.  Is there any way to make it boot the R4.  

I know you can hold the select button then power on to get R4 to boot but I want to to go to slot1 automatically.

take both cards out and change your ds settings under options (spanner icon) then the one with an arrow pointing to an open door  ->]    this is your start up options change the setting for auto mode to auto instead of manual then this will boot any slot 1 card thats in the slot 1 first

I'm guessing you have FlashMe v7 installed.  Try installing FlashMe v8a using the "no autoboot" version.  It will then boot to slot-1 by default, and I believe there's a button combo you can press to boot to slot-2 in DS mode.
