Is there a way to patch Pokemon Firered properly, so I don't need to use the real-time save function?

im not very sure but, i believe gbata http://www.gbadat.altervista.org/tools.htm can patch the sram and fix the clock problem. give it a try if you havent.

Thanks, but I figured out the problem, I had to get a different Pokemon firered rom.
Edit: Gbata also works
