Does the MicroSD Brand still matter for performance, or is it pretty much irrelevant now? Especially, however, for running homebrew, not NDS games so much.

Brand doen´t matter.. but quality does..

Many brands like Danelec, Kingston, and others have the same manufactors.  try to get Japanes ones.. they have great quality..

the most popular.. is Kingston Japan

What about taiwan or china... I have a cheap source of MicroSD cards (Micro Center), but I don't have any on hand to check the mfg. country, but I believe that that my Kingston source is... china (well the SD adapater is anyway)?

Definitely don't get the Taiwan Kingston because it is way too slow. I would stick with memory card made in Japan as they seem to work best with DS One.
