I have tried to save my progress on megaman battle network using both hotkeys but nothing happens. It doesnt let me save. I can, however, save the game normally but whenever I load a new game it erases my progress on megaman battle network. Any suggestions?

You need to do the quick-cycle save.  Save the game as usual, then turn the GBA off and turn it back on immediately.  There should be a 'SAVER' tab which allows you to dump the save from the Supercard's resident memory into the save file for your game.  After doing that, you should be able to load the game with your progress saved.
