I guess it's that one, but it doesn't happen with EVERY GBA ROM, only with a few.

what does clean roms mean?

Not already patched by any software, as if they were fresh dumped.
I think they're clean, I just unzipped them and moved them to a folder where I keep all my games. Unless they were already patched by the release group/website were I got them, they must be clean. Heck, they even work on VBA, so, at least, they are working...
BTW, this happens with every version I tried with. I can output the game, and it works flawessly on my SCminiSD, but I cannot access it's "right click option", like Import save and stuff.

Sorry, I can't help you any more then...
Bit I am sure I've had that error before...
Are you patching the ROMs from a removable device?

I don't have an answer, but I have that same problem with certain roms. Zelda - Minish Cap is one example.

Minish Cap needed an Eeprom Save Patch (then pass through supercard software)

GBAta is your friend (google for "gba tool advance"), pass rom through it and use patch eeprom save.

I'd also suggest using software 2.56 for GBA as you have the compress option, I don't believe any changes to GBA have been made since then, I install 2.56 to a different folder, it will still default to the same output folder as the current version but will enable you to use Compression :-)

Hope this helps, also I used to get a strange error when my output directory was my CF card - which was a real shame as it made things easier ! still doesn't take me 2 mins to move them post patching.

That's happened to me before. I completely uninstalled all my SC stuff and installed the latest and it fixed.
