How do you use  AR cheats on DS-X? Or, is there a way to add a code in a stand alone program to the game, like hexing it and adding the code so it is all ways on when I start the game?

I don't think you can.  The way to use AR cheats is through Dipstar, and that only works for EZFlash 1 and M3s.
