Here is a tip for Newb's that puzzled me for all of 5 minutes when I got my Supercard.

I tried to copy over around 350mb's of homebrew roms onto my 512mb SD card, but windows kept saying my SD card was full - even though i should have had around 130mb free.

I found out that Fat 16 has a limit on the number of characters in the names of files in the root directory - so i just made some subdirectoreis and now I can use my full amount of space.
Tip:
If you only seems to be able to fill part of you card then use subdirectories.
