Patch homebrew to save to SD/CF?

Is there anyway to patch homebrew NDS, such as Picross for instance, to save to the SD/CF like the Super Card patcher softare does for clean dumps?

If I try it with the Super Card software it either errors or drops a 0byte file out.  I assume this is because the file is actually a gba nds loader file(ds.gba)(though I am loading it renamed as nds in the software), and not a true nds file.

Its really nice that the clean dumps save right to the SD, it would be even better if the same could be said of homebrew.  Is there anyway to achieve this with current tools?  And if not, could someone please make one?  I'm sure many people would very much appreciate it.  The methodology of having to reboot the system to save the memory is very cumbersome, and frankly scares me as I dont wanna loose my save data.
