Games that uses carts as media have memory chips inside, these chips must be full in order for them to work correctly (or at least it helps performance), games usually don't need all the chip, so the manufacturer adds FF or zeros to fill the blanks, this is known as "padding", when ROMs are dumped, everything is dumped, including the FFs or 00s, the trimmer simply removes this extra data.
